Before you begin

How to use
this guide

SIBO has two problems, not one: bacteria in the wrong place, and a gut that stopped sweeping them out. This guide covers both, from the first day through the weeks after you finish.

Educational only, not medical advice. SIBO symptoms overlap with many other conditions. Talk with a qualified practitioner before starting, especially if you are pregnant or nursing, take prescription medication, or have a chronic condition. A breath test is the standard way to confirm SIBO.

01

Start here

What SIBO actually is

Most gut bacteria are supposed to live in the large intestine. SIBO (small intestinal bacterial overgrowth) happens when too many move up into the small intestine, where they ferment food too early.

The small intestine can't stretch the way the colon can. So when bacteria ferment a meal there, especially fiber-rich "healthy" foods, the gas has nowhere to go. That's the tight, "bomb went off" bloat that shows up 30–60 minutes after eating.

Three types, three patterns

Type Common pattern
Hydrogen Loose stools, urgency
Methane (IMO) Constipation, heavy bloat
Hydrogen sulfide Rotten-egg gas, loose stools

That's why two people with SIBO can have opposite bathroom symptoms.

Signs people often notice

  • Bloating 30–60 minutes after meals
  • Vegetables, beans, or fiber making it worse
  • Belly flat in the morning, swollen by night
  • Gas, burping, or abdominal discomfort
  • Diarrhea, constipation, or both
  • New food sensitivities that keep multiplying
  • Fatigue or brain fog after eating

Why it happens

The usual root is a slowed migrating motor complex (MMC), the cleaning wave that sweeps the small intestine between meals. Food poisoning, stress, constant snacking, low stomach acid, acid-blocking medication, and some medical conditions can all slow it down.

02

Straight talk

What a complete SIBO
protocol has to do

Clearing the overgrowth without fixing motility is why so many people relapse within months. A complete protocol does four jobs at once.

1ClearReduce the overgrowth and break down the biofilm bacteria hide behind.
2MoveSupport the gut's cleaning wave so bacteria get swept back downstream.
3RepairSoothe and fuel the irritated lining of the small intestine.
4ReseedRepopulate the colon so beneficial bacteria have a home, and a reason to stay there.

Why diet alone isn't enough

A lower-FODMAP diet calms symptoms by starving the overgrowth of its favorite fuel, and it's part of this guide. But diet alone doesn't clear bacteria, restart motility, or repair the lining. It manages symptoms; it doesn't change the terrain.

Why two packs a day

The ingredients that do the clearing work best in steady amounts across the day. An AM pack with breakfast and a PM pack with dinner keeps them working morning and night, already dosed and sorted, with no stack of separate bottles to manage.

03

Inside the packs

Every ingredient has a job

Each Microbiome Balance pack holds 8 capsules. You take two packs a day: one in the morning, one in the evening. Amounts below are per pack.

Job Ingredient · per pack Why it's there
Clear Berberine HCl 500 mg The most-studied botanical for small-intestine overgrowth; helps shift bacterial balance
Clear N-Acetyl Cysteine 600 mg Helps break down biofilm so the clearing ingredients can reach their target
Move Organic Ginger Root 1,000 mg A natural prokinetic that supports the cleaning wave; the step many protocols skip
Repair L-Glutamine 750 mg The main fuel for the cells lining the small intestine
Repair Quercetin 500 mg + Zinc 25 mg Supports a calm histamine response and the gut barrier
Repair Aloe Vera 300 mg (200:1) Freeze-dried concentrate, about 2 oz of fresh aloe juice
Repair Marshmallow Root + Slippery Elm Form a soothing layer over irritated tissue
Reseed 10-strain probiotic blend + inulin/FOS 100 mg Lactobacillus and Bifidobacterium strains with a small amount of prebiotic fiber to help them settle in the colon
Why one formula covers all three types: berberine and NAC go after the overgrowth itself, ginger addresses the motility problem behind all three types, and the repair and reseed ingredients support the gut no matter which gas is dominant.

Get ready

The 3–5 days before

Small changes in the days before make the first week far more comfortable.

1
Start whenever it suits you. A quieter couple of weeks is a nice window to begin, but don't wait for a perfect one.
2
Try spacing your meals. Fewer snacks between meals gives your gut a little extra help (see section 05). Optional, but easy.
3
Write down your baseline. Rate bloating, gas, stool, energy, and the foods that bother you, 1–10. Check back every few weeks to see how far you've come.
4
Stock the kitchen with the "eat this" foods in section 06, so you aren't guessing when hungry.
5
Check your medications. Berberine can interact with some medications, including those for blood sugar, blood pressure, and blood thinning, and some antibiotics and immunosuppressants. Ask your doctor or pharmacist before starting.
6
Consider a breath test. It isn't required to follow the routine, but knowing your type (hydrogen, methane, or hydrogen sulfide) helps you and your practitioner track progress.

Constipated going in?

If you go less than once a day (common with methane), start the bowel habits in section 07 now. Moving things along is part of clearing.

05

The protocol

The daily routine

The only must: one AM pack with breakfast and one PM pack with dinner. Everything else on this page is a bonus.

An example day, for best results

Use this as a guide, not a rulebook. The packs do the work either way, and these habits just help them along.

When What
Morning A glass of water. Ginger or peppermint tea if you like.
Breakfast Take your AM pack with the meal.
Between meals When you can, give your gut a few hours off from snacking.
After a meal A short walk, if it fits your day.
Dinner Take your PM pack with the meal. An earlier dinner helps if it's easy.

Why spacing meals helps

Your gut runs a natural "cleaning wave" between meals that sweeps bacteria back where they belong. It works best when the small intestine is empty for a few hours, so fewer snacks means a little extra help. It isn't required; it's an easy win when it fits.

If you miss a pack

  • No big deal. Take it with your next meal and carry on
  • No need to double up

If your stomach feels upset

  • Take each pack partway through the meal
  • Make sure it's with real food, not just coffee

06

Take-to-the-store card

Eat this, limit this

While you reset, lean lower-FODMAP: fewer of the fast-fermenting carbs bacteria love. This is a temporary reset, not a forever diet. Section 09 covers adding foods back.

Eat freely

  • Eggs, fish, chicken, turkey, beef, lamb
  • White or brown rice, quinoa, oats (½ cup), potatoes
  • Zucchini, carrots, spinach, cucumber, bell pepper, green beans, bok choy, eggplant
  • Kiwi, oranges, strawberries, blueberries, pineapple, firm banana
  • Olive oil, butter or ghee, avocado (⅛ fruit)
  • Lactose-free yogurt, hard cheeses
  • Ginger, herbs, garlic-infused oil, green onion tops
  • Water, ginger tea, peppermint tea

Limit while you reset

  • Garlic and onion (the biggest triggers)
  • Beans, lentils, chickpeas
  • Wheat bread and pasta
  • Apples, pears, mango, watermelon, cherries
  • Cauliflower, mushrooms, asparagus
  • Milk and soft cheeses
  • Honey, agave, high-fructose syrup
  • Sugar alcohols (sorbitol, xylitol) and chicory or inulin-fortified foods
  • Big raw salads, alcohol, and soda

A sample day

Breakfast Eggs scrambled in ghee, sautéed spinach, potatoes, kiwi + AM pack
Lunch Rice bowl with salmon, cucumber, carrots, ginger, and lime
Dinner Roasted chicken, zucchini and green beans in olive oil, quinoa + PM pack

07

Daily support

Habits that keep it moving

These habits support the cleaning wave and make the reset more comfortable, and they matter even more after you finish.

Chew, then chew more

Slow meals and well-chewed food mean less undigested food for bacteria to ferment.

Walk after meals

10–15 minutes after lunch and dinner supports digestion and motility.

Calm the nervous system

Digestion runs on "rest and digest." A few slow breaths before each meal and no eating on the go or in front of a screen make a real difference.

Bowels daily

If constipated: more water, a walk every morning, and cooked vegetables. Magnesium is a common option, so ask your practitioner.

Hydrate between meals

Drink most of your water between meals rather than with them.

Sleep

7–9 hours, and finish eating 3 hours before bed so the overnight cleaning wave has an empty gut to work with.

Daily checklist (only the first two are musts)

☐ AM pack with breakfast   ☐ PM pack with dinner   ☐ Fewer snacks   ☐ Walk after a meal   ☐ Rate bloating 1–10

08

The honest part

What to expect, week by week

Everyone responds differently. This is the general pattern.

Week 1
Adjusting
Some people feel better within days. Others notice more gas, mild cramping, a change in stool, or tiredness as the overgrowth is disrupted.
Weeks 2–3
Clearing
Bloating typically starts to ease, especially after meals that used to cause trouble. Bathroom patterns often start to normalize.
Week 4 on
Settling
Energy and comfort after meals tend to improve. Compare against your starting ratings. Keep going until your symptoms have cleared, even once you start feeling better.

If it feels like too much

  • Take each pack with your largest meals
  • Drink more water between meals
  • Tighten up the food list for a few days
  • Keep your bowels moving daily
  • Talk to your practitioner if it doesn't settle in a few days

See a doctor promptly if you have

  • Unexplained weight loss
  • Blood in your stool or black stools
  • Diarrhea that wakes you at night
  • Fever, vomiting, or severe pain
  • Trouble swallowing
  • A family history of colon cancer or IBD

09

After you clear

Clear it, then
keep it clear.

Every gut is different. Some people feel clear within a month, while longer-standing cases take a few.

ClearUntil symptoms clear
Microbiome Balance
RepairA few months after
Gut Lining Reset

Keep going until symptoms clear

We recommend continuing the Microbiome Balance Formula until your symptoms have cleared, whether that's one month or a few.

Then, repair with the Gut Lining Reset

Once things are back to normal, the Gut Lining Reset is the natural next step. It shares many of the same gut-repair ingredients as your SIBO packs (L-glutamine, quercetin, aloe, marshmallow root, slippery elm, and a 10-strain probiotic) without the berberine and NAC, plus triphala for gentle daily digestion. It's very helpful to take for a few months after things are back to normal.

Add foods back slowly

Bring back one "limit" food every few days and notice how you feel. Most people tolerate far more than before.

Habits that help it stay clear

  • Fewer snacks, more space between meals
  • A short walk after eating
  • Keep sugar low
  • Good sleep

Still not clearing?

Talk to your practitioner about retesting, and consider parasites too. The Parasite Cleanse Guide covers that.

FAQ

Questions people ask

Garlic is "good for the gut," so why limit it?Garlic and onion are among the most fermentable foods there are. They're great in a parasite cleanse and in a healthy gut, but during a SIBO reset they tend to feed the overgrowth. Garlic-infused oil gives the flavor without the trigger.
Probiotics with SIBO?The goal is to reseed the colon, not the small intestine. Paired with motility support and meal spacing, most people do well. If bloating clearly worsens, talk with your practitioner.
Can I use it alongside antibiotics or rifaximin?Only with your prescriber's okay. Berberine can interact with some medications.
Do I need a breath test?It isn't required to follow the routine, but it's the standard way to confirm SIBO and track progress.
Can I just take one pack a day?The protocol is built around two, morning and evening. One pack delivers half the clearing support.
What about fermented foods?Go easy while you reset, since some people react to them during a reset. Bring them back slowly afterward.
Is it safe during pregnancy? No. Berberine isn't for use while pregnant or nursing. This protocol is for adults only.
How soon will I feel a difference? Some people notice changes in the first week. Most see the clearest shift in weeks 2–4.
What if it doesn't help?Give it a full 30 days. If you don't feel a difference, the 30-Day Reset Guarantee refunds your first protocol, with nothing to send back.
